I would not spend the time doing too much driving, like down to Santa Cruz/Monterey, it is 2 hours to either one and if you add in the other it adds another 45 minutes to the drive. Don't get me wrong on this, they are places worth seeing but I would plan a whole trip there to see them.

I would suggest staying near Union Square instead of the wharf area. The cable cars run all day long right down to the wharf and late into the evening too.

One day devote to San Francisco : Alcatraz tour, and wandering Fisherman's wharf area, staring at Ghirardelli Square and going all the way down to Pier 39. Dinner at Scoma's on the wharf is always a treat. Make Alcatraz tour reservations in advance though. And there is a nice Maritime Museum right near Ghirardelli Square.

Another day, drive over the Golden Gate Bridge to Mill Valley for breakfast at the Depot and wander around town for just a bit. (Cute place) Then if you like challenging hikes, leave the car there and hike the Dipsea trail over the coast range to Stinson Beach, it goes through Muir Woods, up Mt Tamalpais where there are great views of SF and the Golden Gate Bridge and then down to Stinson Beach. Take the bus back up the highway to the stairs back into Mill Valley. Not a hiker, no worries, after breakfast drive out the Panoramic Hwy to Muir Woods and have a look around (best done on a weekday), then drive to the Pan Toll Ranger Station and hike out to the top of the Dipsea Trail (about a quarter of a mile) and get the gorgeous views. Then drive down into Stinson Beach which is an adorable little beach town. If you feel like more driving you could continue up to Pt Reyes Ntl Seashore. On the way home stop in Sausalito for dinner at one of the seafood places along the water. You will get to watch SF light up.

The third day you might drive to either the Napa Valley or to Sonoma Valley for some excellent wine tasting/sight seeing. End the day with an eveing cruise on SF Bay.

Or spend the third day exploring more of SF, Golden Gate Park has lots to see, a walk along Crissy Field, there are plenty of great museums if you like those, and make sure you drive down Lumbard Street! Quite the thrill!! :)
